The Alternate was a criminal organization that was first revealed in Season 3. Their goal was to destroy the U.S. government, so that the world would change. The Alternate is made up of young disaffected agents who wish to tear down the current system in place and replace it with a system of their own design. It was revealed that they were both against The Organization and The Other Side. When their existence was discovered, The Organization classified them as a "renegade faction."

In Unmasking the Enemy, The Coopers and Marisa found out about its existence.
In The Truth Will Set You Free, The Coopers informed The Organization that they called themselves, The Alternate.
The Alternate dissolved for good in The Final Chapter when the Coopers captured Reid.
